How to Use Motif Search in Patsnap Bio
This video introduces Motif Search in Patsnap Bio, demonstrating how to identify sequences containing specific patterns using degenerate codes and wildcards. You'll learn how to configure and run a motif search, interpret the results, and seamlessly continue your analysis by exploring matching sequences and their associated patent information.
- Motif search is useful when you do not need an exact overall sequence match.
It helps you find sequences that contain a specific region or pattern.
It is especially helpful when:
Certain positions in a sequence must stay fixed
Other positions are allowed to vary
This makes it more targeted than standard sequence search tools. - From the Bio homepage, go to the search menu on the left side.
Select Motif Search from the available sequence search options.
This opens the motif search interface. - Use the main search box in the center of the page to enter your sequence input.
Motif search supports degenerate codes and wildcards.
These let you define:
Which residues must remain fixed
Which positions can vary
If you need help with supported syntax, scroll down to view the motif syntax definitions. - Below the search interface, you can find a full breakdown of supported motif syntax.
In the example shown, the search uses X characters, where X can represent any amino acid. - After entering your motif, use the right side of the page to configure additional search preferences.
Example settings may include:
Subject length
Subject coverage
Confirm that both your motif input and preferences look correct before running the search. - Click Search to begin the analysis.
Patsnap Bio will process the search and return matching sequences. - The results page shows a list of sequences that matching results
In the example, the hit contains:
An S residue
A stretch of four variable amino acids
Followed by GKD
This confirms the motif pattern was matched successfully. - You can refine results further using the filters on the left-hand side.
You can open a sequence detail page by clicking the sequence code for a result.
You can also view patents associated with the hit sequences.
This lets you move smoothly from sequence discovery into deeper patent analysis without recreating the search. - Motif search is a targeted sequence search tool
It is especially valuable when you would like to incorporate degenerate codes or wildcards into your search.
Patsnap Bio makes it easy to search, review hits, and continue into deeper analysis from one workflow.
